Correlations that are weaker than a threshold determined by permutations (see Methods) are set to zero. On the horizontal axis " a _i - P _j " and " d _i - P _j " denotes the genotypic values of gene i for the expression level of gene j. On the vertical axis parameter value differences between allele 1 and 2 (from parental lines P1 and P2 respectively) of gene i are denoted by $\Delta {\mu }_i={\mu }_{i1}-{\mu }_{i2}=\frac{{\alpha }_{i1}}{{\gamma }_{i1}}-\frac{{\alpha }_{i2}}{{\gamma }_{i2}}$ and threshold value Δθ _i = θ_{i 1}- θ_{i 2}(see Methods for further explanation for these parameters).
