From: Reconstruction of the microalga Nannochloropsis salina genome-scale metabolic model with applications to lipid production

Reconstruction workflow for N. salina iNS934. We started with a collection of ESTs, that were mapped to an existing genome, finding new CDSs in the process. This set of new and old CDS was annotated and compared with C. reinhardtii, through Inparanoid and OrthoMCL. Then, using Pantograph, we projected the iRC1080 model to N. salina. This model was curated through a sequence of steps that added reactions from different sources. When the model was not functional, meneco provided hints about possible missing reactions. The resulting model was validated against a battery of 32 experimental observations. We used the COBRA Toolbox to manipulate and simulate models. The generated accuracy report guided our manual curators to edit the model, restarting the reconstruction process
